Three young Palestinians were killed by Israeli gunfire during the raid in the Old Town of Nablus City, the ministry said in a press release.
The ministry added that it could not identify two of the slain Palestinians due to their serious wounds.
The Israeli attack on Nablus was carried out by more than 200 Israeli soldiers and officers, according to a military statement.
